omment Keeper is a tiny program which sits in your extensions folder and uses about 2k of RAM. If it is active when you want to rebuild the desktop, it will copy out all the comments from finder info windows and copy them back in again afterwards, effectively saving them. There is not much more to be said really. I was going to try and find a URL to it, but I haven't had any luck. Try looking in the Info-Mac archives...
